Rassie Erasmus' side scored two first-half tries through former Stormers lock Jean Kleyn and winger Darren Sweetnam, with Tyler Bleyendaal adding 11 points from the boot.
James Hook scythed through Munster's defence to open the try-scoring, but the visitors dominated the rest of the opening period.
James Cronin is included among the replacements and could make his first appearance of the season having successfully rehabbed a knee injury. Tyler Bleyendaal (captain), 9. Half-time; 7-15. 44 mins: S Davies pen, 10-15; 51 mins: T Bleyendaal pen, 10-18; 57 mins: S Davies pen, 13-18; 64 mins: S Davies pen, 16-18; 77 mins: T Bleyendaal pen, 16-21.
Against the run of play Ospreys, who had lost 31-10 in Glasgow last week, scored a try two minutes later when Hook weaved his way over from the 22 for Sam Davies to convert.
But that was Ospreys' last significant attack of the half as they had to deal with an accurate Munster kicking game and wave after wave of attacks.
Munster took advantage with well-worked tries by Kleyn and Sweetnam. Bleyendaal converted as the visitors led 10-7.
And three minutes from the interval wing Sweetnam went over on the right after the lively Chris Farrell broke through with significant contributions from flanker Sean O'Connor and centre Jaco Taute. Skipper and out-half Bleyendaal booted a conversion and three penalties, but it was his pack's physical dominance which paved the way for their hard-fought victory.
Sam Davies' three penalties brought the Ospreys back to within two points, but Munster were ultimately too strong for their hosts on what was a disappointing afternoon for the Swansea based region. Munster kept the ball in the forwards and it paid off. Bleyendaal's third penalty sealed the win and although there was no bonus point, this success would have pleased Erasmus no end.
