The site in Jerusalem's Old City that includes the revered Al-Aqsa mosque and Dome of the Rock has been a focal point for Palestinians.
"We encourage Israel and Jordan to work together to find solutions that ensure security for all", the European Union said in a statement.
"The Quartet envoys reiterate that violence deepens mistrust and is fundamentally incompatible with achieving a peaceful resolution of the Israeli-Palestinian conflict", said the statement.
"The Secretary-General again calls on all to refrain from any actions or words that could further escalate an already volatile situation", it concluded, once again underling the moral equivalence meted out to victim and perpetrator.
At least two Palestinians were killed Saturday in clashes as demonstrations continued against the installation of metal detectors at the Temple Mount.
Israel sent extra troops into the occupied West Bank on Saturday and raided the home of the Palestinian attacker who stabbed to death three Israelis on Friday, the military said.
United Nations deputy spokesman, Farhan Haq quoted Guterres, saying that he "deeply deplores" the killing of three young Palestinian men while they protested the new security measures at the Al Aqsa mosque compound on Friday. Palestinian medical officials said all three died of gunshot wounds.
Meanwhile, Egypt has called for an immediate halt to the violence underway around a holy site in Jerusalem, and urged Israel to show respect for Muslim sacred sites and accused it of stirring tensions, reports the Guardian.
