Saudi Arabia followed Bahrain shortly after and has pulled all Qatari troops from the Saudi-led war in Yemen.
The three Gulf states gave Qatari visitors and residents two weeks to leave their countries, Reuters news agency reported.
Qatar has been long accused of maintaining relations with and backing Islamist movements and groups in the region.
Qatar's Al Udeid Air Base hosts some 11,000 US military personnel, CNNreports - the largest American concentration of military personnel in the Middle East.
Saudi Arabian Airlines says it is suspending flights to Qatar, joining other airlines stopping service amid a growing diplomatic rift. Central Command officials did not immediately respond to a request for comment.
They even blamed Qatar for publishing fake comments from their ruler countries Iran and Israel.
Earlier last week, the UAE and Saudi also blocked the Qatari government-owned news channel Al Jazeera and its Arabic and English website.
Bahrain and Egypt announced they will sever relations with Qatar.
"The era of cutting diplomatic ties and closing borders is over.it is not a way to resolve crisis".
In the time since, Qatar repeatedly and strongly denied it funds extremist groups. At that Saudi conference, Trump met with Qatar's ruling emir Sheikh Tamim bin Hamad Al Thani.
Emirates said in a statement: "As instructed by the UAE government, Emirates will suspend its flights to and from Doha, starting from the morning of June 6, 2017, until further notice". The last flight to Doha will depart at 2:45 on Tuesday.
In a press statement, Etihad Airways Nepal said that the airliner's flights from Kathmandu to Doha were being suspended from today.
